It could be that you are losing contact with the road and so the brake is locking. The ABS kicks in and releases the brake only when contact is made again, the brakes grab and the cycle repeats.
I'm getting a shudder in the pedal when braking on horrible surfaces. I'm not braking hard at all when this happens, probably half way. It doesn't happen all the time either but when it does happens it's kinda weird as if the brake pedal is loose or something.

It's most likely normal. The ABS is activated, at the same time it's happening you should see the ABS light flashing.

I'd also get the discs checked for warping as that will feel like shuddering through the brake pedal under light braking.
I agree with Transporter.
But I think it's more the ESC or traction control kicking in on the crappy surfaces.
Does it feel like the brakes have applied just a bit harder on their own at the split second?

I drive on rough roads all of the time abd it happens to me too - all I can say is that it reminds me of the ABS kicking in under a heavy stomp on the pedal. Either way it seemed to help stabilise the car on more than one occasion.
