For a comparison in price, I got a used O2A gearbox and a brand new clutch installed for around $2000.
My car was originally a manual so I didn't need to swap auto-manual, but it gives you some idea.

Mate forget about talking to VW. Any price they give you will be pointless as VR6's are only worth a few grand these days. Personally I always try to avoid the dealership when getting parts or work done on my car, there is no need to go there.
I got a replacement transmission put in by Pringle's in South Melbourne, they did a good job. They sourced a transmission for me with only about 100xxxkms on it. Any other parts you need to do a swap just research them and find them yourself.
sorry to ask but how much it set you back
