As the title suggests, I have been thinking about doing an engine conversion to my MK1(eventually/long term).
So I have a few questions which Google has not helped me much with.
Firstly, how hard is it to run a modern engine in an older car?
That depends on the car and the engine, and the answers to your other questions

econdly, is it possible to run an aftermarket ECU to control the engine, or would one be better off to use an original ecu and loom and strip it back to only what is necessary(assuming this would entail alot of coding out of things which would no longer be required).
better to use the loom and eco from the donor car, and use as much of it as you can
Finally, is it possible to run these engines with the older mk1 style clocks in the dash still?
see above - would be much easier to convert the dash from the donor car. modern gearboxes dont have an output for mechanical speedo for a start. In fact, you woul almost want to run the donor car's braking system aswell, because modern cars use abs sensors for speedo. You could in theory do without all that, use a GPS speedo (they are available out of the US but not sure about legality here.) The tacho is easier, you can convert an old tacho to run off the alternator signal, which would probably entail doing a bit of fiddling with the donor car alternator aswell (not sure if they have a w terminal any more)
basically, what your proposing would likely be best looked at as if you were reshelling a 6R polo into a mk1, rather than transplaning a 6r polo engine into a mk1.
It would be much easier to use an engine from an older polo, like the 9N. The tech is a whole generation older. However, the disadvantage would be the weight, as the big block diesel and gearbox is much heavier (ask me how I know). This is not to say its a bad idea - personally I'd probably go that rout, because its easy to reinforce the strut towers at the front end and run heavier springs... its a whole lot more difficult to sort through 100 electronic issues.
