Next is the cargo management system and then the recalibration of the rear lights etc. You wouldn't know where/who/how the rear lights can be reprogrammed would you?

Yep, check out Jakey's thread on his funky mods, pretty cool stuff. From what I know there are some mods beyond VCDS but Jakey is best to comment on that.
I'm also about to have the inner tails modified to install the LED rings in those too, then at night from a distance you'd be hard pressed to tell the difference between me and an R35 GT-R.
If you look at your inner tails you'll see that they were made up ready to accept LED's, holes drilled and all, but for some reason (Probably budget) they didn't go ahead. So there is a guide exactly where the factory LED's would be.

I know I'm giving my tail lights to forum member Buckets tomorrow and he's doing it all for me, haha.
If you look closely at your inners you can see tiny holes where the LED's would go. VW I guess at one point designed those tails to accept LED's, but changed their mind for whatever reason, probably budget or not wanting to look like they copied Skylines. But they had already done the design with the LED's in mind so they just put blanks. Buckets mods the lights to install the LED's in the factory positions.
