A reset and oil change followed by a bit of driving in manual mode made a huge difference to my 2006 v6 wagon.
I also had a faulty crankshaft sensor at one point. There were no obvious symptoms, it was picked up during service. I swear after it was replaced the gearbox was better behaved. No complaints with mine now.
edit: oops I mean camshaft sensor.
