I dont think the tailpipes themselves can be adjusted on the Milltek's (some other exhausts can).
In that case your best bet would be to have a small section of pipe (might only need to be 5-10cm) cut out from where the downpipe and the cat back meet. It sounds like the APR downpipe is slightly longer than the stock one, and inturn it has pushed the rest of your exhaust back.
The other option would be to see if the APR downpipe can be adjusted - they use slip-kit joint so potentially the joins can be pushed further into the next piece (hard to explain but if you have a look you will see what i mean). Doing this might make the downpipe just that little bit shorter and get your tailpipes back in position.
