I honestly would not be worried about this aspect, as has been said don't play if you can't pay. It'd be a foolhardy customer who tried to deny the presence of a tune on a warranty claim if queried - may as well be open about things and let the dealer go into bat for you rather than be caught in a lie later.

Actually when the stock binary is flashed back in by your APR dealer, then it also has the stock checksum. And the read / rewrite flash counter function also restores the original settings.
Summary, when flashed back to stock by your APR dealer, then it is 100% as it was before tuning.
World wide this has been tested in a few countries without issues when making warranty claims.
Wow, that's impressive Guy. And so the resetting of checksum and flash counter is undetectable by VW?

Fuel. Depends on your foot pressure Lol. It's seems the same under normal driving as far as the cars character it is slick very polished
