Unfortunately even thought the CTH engines were supposed to be better than the CAV ones, I expect this is a done piston. You will feel that the acceleration lags a bit and a bit lumpy (misfiring).
If you can put a scan tool on it and see if you are getting any misfire codes, that would help to determine the issue even further - but I suppose thats what you mechanic will do.
It is a hard all about what to do - if you have had your car from new and always get it serviced at the same VW dealer, and can swear black and blue that you have only used premium unleaded in it - then it may be worth going down the track of talking to your dealer about getting a VW fix.
Other than that, if you can afford it the $4K changeover isn't a bad deal really - and then flog it off afterwards.
