I've purchased MK5 2005 (90K on the clock) with the similar problem, rough idle on cold start for about 1m or less then again a few hrs later same issue. Some of you may have already tried this or commented regarding possible fix. There is a vacuum line that runs from the interconnecting hose between air box and MAF to the brake booster, this is prone to cracking and leak at any of the 6 connection points.
Resolution : I did a quick cheap test and fix by replacing the plastic OEM hose with a fuel hose (rubber) which has a firm wall and can withhold the vacuum suction. Please note when replacing the OEM hose you need to use the inline none return valve, it worth while testing that as well. It needs to be installed the same way it came out, directional. If installed in the wrong direction you will have very poor brakes with no booster.
My idle problem has since been resolved by replacing the complete pipe.
New part is pricey from dealer and 2nd part has chance of failure due to nature of the plastic.

I noticed using premium fuel from shell fixed a lot of this, these FSI motors actually had the two modes, one of which was disabled at the dealers when new, they are only using homogoneous mode not stratified mode that they were marketed with.
I think the NA motors had the stratified mode, but the turbo engines were all homogeneous injection
