Every time I drive a Mk3, I'm amazed at how good the stock brakes are. If I owned one, I'd say probably the best bang-for-buck upgrade would be two-piece rotors on the standard caliper. I don't know what the standard MQB 340mm rotor weighs, but the PQ35 345mm (Mk5 R32/Mk6R/S3) rotor is 12.5kg! Big weight savings to be had.
If you're adamant about doing a big brake kit though, be sure to grab a kit designed for a Mk7 Golf R, as your front brakes and the 7R's are the same part.
    (Also, post pics! )

These discs on my Mk2 are 15mm larger than the Mk3 vRS stock brakes.

If your looking at upgrading I think this would be your best choice other than going a big brake kit...

Took the car on the track last week and was pushing the car hard and braking very hard / late down the front straight into the first corner (spectators said my abs warning tail lights were often flashing) not once during the session did I notice any sort of brake fade, pedal vagueness or he abs kick in
Lots of dust and a blue tinge to the rotors for a few days after but otherwise faultless
