Any ideas what I should do?
I'm not 100 % sure on this one mate, but it sounds as though the installation of the Alpine deck has certainly thrown a spanner in the works. If these problems weren't there prior to the Alpine stereo install then I would say that is definitely what has caused it and I would think it will need VAGCOM on it to determine where the problem is, as it probably needs something to be reset. This may be able to be done to accommodate the Alpine unit, but a lot of these later model VW's don't take kindly to having non OEM parts fitted and will quite often have compatibility issues. Even if you put the original head unit back in I would guess you will still need some sort of reset to put things back the way they were.
Best of luck with it
