Wow that's a pretty cool situation you have.
Call the dealer tomorrow you may need to take both cars for a visit. I'm sure they will just recode each car again using the correct keys.
Mods: As this affects both my Mk4 and my Mk5 i will post in both sections for both responses.
Took my Mk5 Golf Tdi in for a scheduled service (under novate) and all was well until I got home. Incidentally the service happened at McGrath VW Liverpool and they were great. Even left me some mints and a half-bottle of washer bottle concentrate.
Anyway, I had my Mk4 and Mk5 keys on my keychain. The service included a check and reset of the cluster software because my MFD was always re-setting itself. So in the process of doing that they must have recoded my key and assumed the 2nd key was also for the Golf and coded that.
So now what I get is this:-
My Mk5 key works fine on my Mk5
My Mk4 key now unlocks and locks both the Mk4 and the Mk5
My wife's Mk5 key now doesn't unlock any doors at all but obviously still starts the car and locks from manual in the barrel.
Does this seem right to folks? And is it a simple fix?

yup, thats exactly what i have to do. the service guys hadn't heard of it either. Their only explanation was that the code must have jumped from the Mk5 key to the Mk4 key. spooky.

exactly! but how can a code "jump"? and surely i am not the only guy that rocks two vws with both keys on the one chain?

I don't know the facts behind it but suspect that when they "recoded" the Mk5 key remote it wiped and recoded the Mk4 key remote.
Probably very easily done. I imagine that it works like a tag system and recodes the remote without it having to be in the ignition.
As I said I don't know for sure but that's my guess.
When I leave my cars for service, I only ever leave the key that they need, nothing else.
