ok I have finished of the engine conversion on the car and went to go and start it and the immobiliser has kicked in. when I swapped all the internals of the key over I kinda snapped the immobiliser chip half is their any way I can bypass this issue or is it going to have to go to a dealer?

Most vw's can have the immobiliser deactivated but you are better off getting a key done for it properly. An auto locksmith can code a chip to your car which will save you a lot of time over the dealer.
it can be done with vag tacho and vag com as far as i know (vag tacho to obtain secret key code and vag com to program the key chip). you will need to buy another chip though, about $5 from ebay...
i'm programming another key tonight as i only had one when i bough the car, i'll let you know if its successful...
re-coded mine yesterday, i had an oh shizzle moment when i reset the keys and then neither of my new keys worked. i went back through the whole process again and now both keys are coded and working with no flashing immobiliser light on the dash...
