As the title says.. what are these tubes.. are they meant to be capped/filtered or attached to something?

Take them off from the head and block them off

Should they be covered up before i get the chance to remove them?

Twin superchargers very rare.

My 1.6 had something similar, mine seemed to be linked to the exhaust port. My guess was it had something to do with cold starts or something more useful in european climates

Anti pollution equipment. You're missing all the other bits like the air pump and regulator. Block 'em off.
