Thanks to MR-GTI and MINTPolo, I no longer have the 'bulge'!
For the record, here's how it's done.
1) Optional - this is basically for spatial reference. Position the tyre changing toolkit so that, when the lid is closed, the triangular symbol points toward the cabin.
2) When you open the container - the curved part of the tyre iron should be closest to you. Remove the jack from the container.
3) Place the jack in the container, so the threaded side is facing up. The triangular spring loaded portion of the jack (on the underside, if the threaded part is facing up) should be closest to you.
4) The lid will not close at this stage. Without moving the jack at all, reach underneath it, and flip the spring loaded section downward. You will feel the jack slide down snugly in its new home.
5) Close the lid, replace the carpet and enjoy your 'bulge free' boot, the way that VW intended!
