I was cleaning my wheels today, and noticed that on the rear left one, it looked like the inside of the wheel had a layer of dirt literally peeling off. It was clean underneath though. Is this some sort of protective coating that's meant to stay on? The thing is, this wheel was left with some tyre guys to get a nail out a few weeks ago... so I'm thinking maybe they wrecked it? Will VW fix it up for me?

The rectangular section looks like where the wheel was balanced, but has been removed. Not sure about protective coat on the inside of the wheel, but as its not a visible area, would not be too worried.
The scrathes are likely from cleaning with an abrasive brush or substance.
Is there anything I can grab from supercheap/autobarn to fix up those scratches?

If they are very fine scratches them Meguiars Scratch X 2.0 might take them off, but if they are a bit deeper you might need something more agressive like Meguiars Ultimate Compound (followed by Scratch X to get rid of the compounding haze). Also get a couple of microfibre applicator pads and some cheap microfibre towels to buff off the polish/compound residue.
Make sure you wash your wheels really, really well before you start polishing, otherwise the dirt still on the wheel will just add scratches faster than you remove them. And be prepared to give your arms and upper body a thorough workout if you want good results (it is hard physical work to polish hard paints by hand).
Note that these two Meguiars products are good for polishing off fine scratches on body panels as well.
