Can you give me the vin of the original vehicle and the donor vehicle?

Most likely is you have the incorrect flywheel fitted. At a certain year break they changed the clutch design. Incorrect flywheel throws the adjustment out.

Can you explain how the engine flywheel could cause issues in the gearbox?

That won't help as need a second vin to cross reference. Only other option is to compare the part #s directly off the two flywheels.

As i said, the thickness of the two flywheels are different. This causes the gearbox to not adapt the clutch points correctly and therefore the shuddering/banging etc.

Sounds like you need someone with the right gear to adapt and reprogram the system.
