I know this thread is from a few months ago, but this is exactly the same as my issue, only it's just on the driver's side, and it's a GTI (assume it makes no diff). Mind you, mine is more of a creaking sound rather than a clicking sound. I wouldn't call it a click at all actually.
Pushing in on the black plastic of the b pillar (anywhere on it actually, not just the top as you mentioned vwsp) makes it creak, like squeaky floors. Even opening/closing the door and it creaks. Also creaks as I drive, particularly when I turn.
Should I mention this felt solution to my dealer? Wonder if they know the cause of the issue a little better now.

Better to have the fix than the problem. Coreying is it possible to have a fixed sticky in Mk6 section so all problems that have found a solution can be searched in their first.

I'm also wondering if that Krytox product would work for me. My only other question would be how do I get the b pillar off, and is that something that I want to do? Most likely not, but getting the car to the dealer is such a pain for me. Been there enough times in the last couple weeks. Wondering if I can get the panel beaters to take a look at it when I get my rear bumper fixed. Worth asking them. They're right next to my dealer!

It's not practical to sticky every fix thread, as you'd have 100 threads at the top of the page all stickied, and then only 20 'regular' threads below that. A good idea might be a MK6 Forum index thread... but there are already 40 pages of threads to index :/

The B pillar trim is held on by 3 torx screws that live under the window seal/channel. To remove the B pillar trim on the driver's side door:
1) Wind down the driver's side window.
2) Pull the window seal out (from the aft edge of the window openning only).
3) You should see the 3 torx screws.
4) Carefully remove the screws, being careful not to drop them inside the door.
5) Push the B pillar trim aft. You need to push the rubber trim at the top of the door up a little to get the top tab of the plastic B pillar trim out.
6) Installation is the reverse.
7) Front door trim goes in pretty easily. Rear door B pillar trim is a bit more of a challenge with the window seal rubber. (You need to have the bottom of the rubber in place before reinstalling the B pillar trim).
If you're not confident about pulling your car apart (or putting it back together afterwards!), then it's probably better to ask your dealer to have a look.

So, as I thought, the sound has gone away now. Woke up this morning, drove to work..not one creak from the pillar. Opened the door, no creak. Pressed in on the pillar, no creak. Seems temperature affects it?
Wondering how I'm going to convince the service dept that this creak is happening when they can't hear it. Just hope that they've heard about the issue enough times already and know how to fix it.
